I've had issues between DX, DM, Creo Parametric and Mechanical where boundary conditions were being dropped or changed because of changes in CAD geometry.  It causes the same problem.

This led me to a deep dive into how Creo Parametric and DX share info.  Some solutions included creating Named Selections in Creo or putting features on layers with a name beginning with NS.  Then scope the Mechanical boundary condition to the Named Selection instead of geometry picks.
